On top of Biomass, It would be nice to see Astral Threads added too.
Been a long time since i played (a year) but last time i played i could get achievements in ironman with the console. Iāll try playing again in the upcoming week and answer your question with a more precise answer.
Since 4.0 only using the console disables the achievements (no more ironman required for them) as reported in the patch note:https://stellaris.paradoxwikis.com/Patch_4.0 as it changes the checksum of the savegame. 
I also agree that Biomass, Astral Threads and Minor Artifacs could be added as trainer options, but since Paradox had updated the title 20 times in a month could be a reason why it was not added.
I also wanted to say a huge thank you for the Team for the amazing work they are doing to keep the cheats updated!

game crashes for me when i activate instant research and turn on automatic research ingame.
First: A big Thank you for the Trainer! It is working really great, even though it could use an update.
I realized that some of the Cheats lead to a bug: The science ships do research on Objects but the game does not recognize it in the overview. For example Kaldeas origin. I used the Cheats and wondered, why he did the research but the Quest overview said I did not do it. I was not able to repeat it and it was broken for the rest of the game. After this I disabled the cheats and was able to do the research on the other two worlds properly.
I tried it multiple times with other situations and it seems to be a very common problem. anomalies tend to have no problem with that, but storyquests do (made the same experience with the fear of the dark origin. When I did the research with the spaceship, the game did not recognize it, but I was not able to repeat it. After new attempt without cheats (disabled only for the science ship research) it worked properly. Yet, I donāt know which cheat is causing it.
The console cheat worked prior, but it is broken. I should have worked on some achievements prior, which are easier with the console, like the one with invading humans with the brainslugs 
Also the console includes so many other cheats. It would be cool if it works again.
I also donāt know how to solve thisā¦.
One minor thing: The fast base build still works, but only when you open the spaceship overview on the right side. If you look on your megastructures or planets it does not work. I donĀ“t think it has to be solved. maybe just mentioned as additional info next to the Cheat.
Some ideas/wishes for additional cheats:
- biomass ressource (as others mentioned already ^^)
- easy spy or 100% sucessrate spy, maybe together with fast infiltration rate (I guess this would make the whole mechanic funnier as it is and also helps with a lot of achievements where you just must have luckā¦.)

Love the trainer, but could we get a Biomass cheat and maybe also a minor artifact cheat? Donāt want to use the console for it as then I canāt get any achievements.

I am having an issue where I click certain cheats such as ctrl 8 for fast construction and my UI disappears making my game unusable, this is an issue Iāve encountered in the past two patches of this mod trainer. It could be because I donāt own all the New DLC.

Will there be an update for with cheat with the new Stellaris 4.3?
The trainer isnāt working properly for me at the moment. The only ones that work are fast research and fast construction.
